uORF view
Arabidopsis/Rice:Option 1--uORF in genes
Note: Please refer to [About uORF] at Home Page for background of uORF types and characteristics.
Main conclusion:
a. The upper table shows how many uORFs this gene has for each uORF type (Types1/2/3).
b. The lower table shows the detailed characteristics of each uORF. All information can be accessed by downloading the CSV files which has extra information of genomic positions, uORF sequence and ICC sequences.
uORF variation
Arabidopsis/Rice:Option 1--uORF variation in genes
Main conclusion:
a. The upper table summarizes uORF types, numbers and uORF ID for this gene in representative splicing model and all splicing models. Click ALL will display detailed uORF information.
b. The middle plot shows the distribution of uORFs in different splicing models.Blue, green and yellow circles represent Type1, Type2 and Type3 uORFs, respectively.
c. The lower table displays uORF summary information in each splicing model. Click the splicing model ID will link to uORF details.
Arabidopsis/Rice:Option 2--uORF variation in accessions
Main conclusion:
a. The upper table summarizes uORF types, numbers and uORF ID for this gene in reference accessions (Arabidopsis: Col-0; rice: Nipponbare) and selected accessions (All).
b. The middle plot shows the percentage of uORFs in all accessions (Arabidopsis: 1136 accessions; rice: 3001 accessions) and different groups (Arabidopsis: on the basis of latitude; rice: nine subspecies). Detailed information including levels and effects of variation, associated GWAS and QTL can be accessed by downloading the CSV table above the plot. Levels and effect of variation are compared to the reference genome. Level1 indicates major differences that cause uORF creation, loss or length changes due to SNPs or INDELs. Level2 indicates minor differences that lead to nucleotide and/or amino acid substitution due to SNPs.
c. The lower table displays uORF summary information in ten popular accessions. Click the CSV table will return the information in all accessions.
